I am attempting to organize my maps in various different folders. Upon checking both the downloaded folder and the custom maps folder, i could not find any maps. I can access a plethora of maps in SFD, however they are simply nonexistent in the folder.

You can't see the Steam workshop subscribed maps in the downloads folder.
You can copy the maps from the SFD Steam workshop folder (somewhere in your Steam library location) and arrange them in your downloaded maps folder.
Note that you then have a copy of the map and any updates won't be applied to your copy.
This is something that's lacking in SFD today that you can't categorize Steam workshop maps easier.
